I saw the thread about the broke guide but I don't think that’s my problem because it goes straight up and down fine. It just goes up too far and doesn't close under the weather stripping right. Every time I shut my door I have to push the glass under and its getting annoying fast. Is there a height adjustment for the glass? If so anyone have a step by step and/or pics? Thanks in advance.
I battled this problem for a while. Several questions: First, have you replaced the Front main weatherstrip,Door main weatherstrip, and/or the convertible top weatherstrip? If so, did you use GM ORIGINAL weatherstrip or aftermarket. Aftermarket WILL cause that problem. Also , replaceing door panel uppers and not seating them correctly, and NOT replacing worn out door panel uppers will also cause the problem. Post another reply and tell me (or pm me)more and I can tell you what I did over the course of six months to fix mine.
All the weatherstripping on the car is new. The passenger side and the rest of the drivers side is fine. it's just that drivers side rear top that it doesn't go under right.
Watching your video I bet the guide stop maybe broken. They are not that expensive, I got a couple for each door from Chris at Superior like $4.xx each. It's a fragile piece of plastic. I can see how if a window is slightly opened and someone slams a door shut, the force is taken by the guide stop. Which is the reason I bought an extra set, just in case. The reason I say might as well get a set is it is a tedious job to remove the door panel to get to the adjustments, and once you get to that point the guide stop is right there if its broke you can replace it while your in there. The guide stop as the name implies does two things it guides the window up/down on a desired track on a rod and it hits a L bracket at the top for the stop limit. The L bracket has a vertical adjustment of about 1/2 inch. Returning to your video it appears that its not pulling itself in as it seats. There are two bolts on the top of the door structure to make that adjustment. I believe it is the opposite of what you expect it to be. When I made the adjustment, with the door disassembled I reattached the window switch got inside and closed the door the watched its travel and made the necessary adjustment and followed with a slight fine tuning. If you want the general step by step to take the door apart I can post that for you. It appears to be your passenger window correct?
Oh you can get a general idea if its going up too far by looking at the PPG marking on the glass at the aft end. It shouldn't be more than an 1/8 to 1/4 inch above the glass wipe.

are the in/out adjusters only on the newer mechanism or do the old ones have it too? can we get a picture with screws labled as to what they do? that would be way helpful
