When I retrofitted mine I was missing the bolts too. I just eyeballed the nuts that are built into the side brackets and went down to the local Ace Hardware. I bought 4 stainless metric steel bolts with hex heads and they worked perfectly. I sold the car so no longer have acces to the bolt size for you.
Edit: Now that I think about it some more I actually took one of the brackets with me. That is why I was able to get the correct fit in one trip.

You will also find captured bolts in the upper windshield brackets that screw into the hardtop (these are Torx head bolts) and the rear of the hardtop has long thin bolts that bolt down into the rear hatch brackets. I think these are 8mm. Buy a ratcheting box-end wrench for these rear bolts as the job will go much faster this way.
