www.caswellplating.com has a drill powered buff and light, water soluble abrasive that works dandy if you cannot FEEL the scratches with your fingernail.

The only way to prevent more scratches from occuring is to get new inner/outer window weather seals. Its the strip that sits on the top of the doors. Those are known to dry up or get debris in there and scratch up your windows. Happened to me and I had no choice but to replace the glass and strips on both doors.
