I'm running a pair of QTP e-cutouts in my 3" true-dual exhaust--love them! Retained the stock mufflers, but now I have full flow and sound on demand, and adjustment anywhere in between. They do hang pretty low though, and I can only open 'em 4-5 clicks at cruising speed before the resonance gets excessive.
If I ever modify the system, I'll probably add some form of muffler or resonator at the openings so I'll have a wider usable range of adjustment. In your case, I reckon stock manifolds and a Y-pipe (and a single cutout) would calm the effect a bit, rendering additional hardware unnecessary.
I put a set on a 68 chevelle with a 454 big block and cam. Made a very fun loud car out of it! We did end up replacing the remote box with a hard wired switch though the box wasn't perfect. They seal up pretty decent when closed
