When you had the motors apart, did you remove the magnets inside the motor that's working backwards? If the magnets are installed backwards, the motor will run backwards.

Or you might have put the roll pin in off location. Try turning the **** by hand on both fully closed and open.

WAIT! Hope I didn't get here too late.
Before you take anything apart try this.
I think you just have the motor controller out of sequence. With the lights OFF, unplug and turn the manual control **** on the one that's still sticking up till it closes. Make sure you turn the **** till you feel resistance when it hits the closed bump stop, but don't turn it down too tight, just snug. Now plug that light back in and turn on the lights. They should both go up and down together.
That controller is a toggle that turns on and off the motors. It runs till it sees a spike in motor current and then turns the motor off. I don't think it knows if the motor raised or lowered, it just runs one way till it hits the stops and the next time it goes the other direction. I think you just got one side on the UP cycle and the other on the DOWN cycle. You just need to half cycle one of them and then plug in the other to get them on the same cycle. Hope this works.
