I usually leave my battery tender on over winter storage with battery connected to keep clock working. Is there any issues in the system that would develop if I just disconnect the battery, and reconnect later and just reset the clock?

You will have to reset the clock and possibly re-calibrate the compass. If you need to have the car emissions inspected you will also have to make sure all the I/M monitors are "set" beforehand by completing several drive cycles.
In cold climates the only risk is the battery self-discharging over the winter and freezing. Once that happens it's toast. I'm not saying it WILL happen, just that it CAN happen.
You'll probably have to reset the radio presets also if you disconnect the battery.
If you're going to do that, why not just remove it and bring it in the house where it's warmer and connect up the trickle charger/tender once a month?
What it does is to lose the learned memory for minor tuning. It is not a problem since the learned memory will restore itself simply by doing a couple drives.
I had a problem where the car was not running right after it learned from a bad batch of gas. I disconnected the battery to remove this learned tuning. When I reconnected it and started driving, it was instantly better and learned the new tuning tweaks fine.
In short, it can be a good thing to disconnect it once in a while.
QCVette - thanks for this info. I forgot to mention this is a 96 C4 so the electronics a lot simpler than my 2017 C7. On the C7 I dont mess with it, just leave it plugged into the battery tender jr.
I was unclear in this, but it relates to another new thread I posted regarding my hatch switch cycling open close every 20 seconds just out of the blue. If this had happened in a storage area where I was not near it who knows what would have happened. See my other post on Tech posts. Thanks.

I've been disconnecting the battery when putting a car into winter storage for about 40+ years now. Hook it up every 4-6 weeks and run it to get the car up to operating temp and it's been fine. That includes the Vette which I bought back in 2013.
