A transmission rarely gives you engine vibrations, but a pressure plate can.

Just food for thought.
Took the PP and FW off and had it checked by the maachine shop and it was "perfect" according to them, and it turned out to not be the problem as well,

You mentioned:
"So I pulled the tranny again and fired the engine with no Pressure plate or clutch and the vivbe is gone."
That pretty well eliminates the engine rotating assembly, like crank, flywheel etc.
You also said that the vibration was the same, with the clutch engaged, or dis-engaged (pedal pushed). Based on that, I would think that the clutch disk and transmission could be eliminated as the source of the vibration.
The only rotating part left is the pressure plate assembly. I hope that the machine shop checked the flywheel/pressure plate assembly dynamically; a visual inspection will not show an out of balance condition, although you might see wear or damage.

When you’ve tried everything else, you might consider replacing the clutch pressure plate. –Good luck; this has got to be frustrating…
