I need to know if there is a difference in the program code between a 94 6 speed car and an automatic?
The PCM is the same # but I bought an extra that was from a 6 speed car. I figure if nothing else I could have it flashed with and automatic transmission image.

You are making perfect sense...does the 94 have the Electronic controlled tranny 4l60e or the 4l60? The ECM controlls the torque converter lockup. Electronic transmission have much more of the shift pressures, shift points controlled as well. The problem with the auto vice the manual ecm is whether or not it will go into limp home mode because there is no tranny at the other end.
I have the 91 ECM and have converted from an auto to 6spd. Via tunercat I programmed the TC never to apply voltage and tucked the wire away. You can do the same for yours unless the pcm is also commanding the shift points and hyd pressure.
You can also do the research and pull up the different pin outs of the auto vice manual boxes. And see if it is a simple set of pins etc...
So even though this is an M6 flash, it can be changed to an A4 program? I lent this PCM to another guy who thought his PCM was going south and he told me that it works perfectly (didn't fix his problem, but he said it worked great on his 94 M6). Now I am thinking that maybe I can tweak a little performance/mileage out of my car by having it reprogrammed (flashed) with some changes to account for the CAI and 1.6 RR I have installed.
Again, am I making sense as this is a whole new area for me.
