I have been looking into this myself to support a 2 BAR MAP for a blower application. There is a lot of information about this over at thirdgen.org. But to summarize, you have it correct, the EBL P4 flash will not talk to the CCM so you loose all the stuff like the dash boards and you will be getting codes from the CCM if you use this. From what I have gathered, if you are going to do a full race car setup and ditch the dash anyway, this is one of the ways to go. But if you want the functionality of a nice cruiser, then you are going to have a lot of other things flashing and not working for you.
I have been looking into the Code59.org stuff too and that CCM problem appears to be the same thing over there with that solution too. Only difference is that you can use your stock ECM but might have to do some pin out changes possibly.
the 90 & 91 are unique in this way. DataMaster is the only software I could get to talk to the ALDL because it has a option to turn off the dash interface while gathering data. I have not been able to get TunerProRT to work because I could not find any way of turning off the dash interface.
I emailed Bob about his plans for the CCM interface, he responded,

No y-body CCM/CIM module interface at this time. The '90 y-body wiring also shows the ECM ALDL interfacing with the heater & A/C controls. Not sure what that is used for.
