That's right. As you raise the nut you raise the rear of the car; lower the nut to lower the car.
Look at the rear suspension setup and you see that the spring end mounts are below the rear wheel mounts and so the spring hangs from the rear wheels by those bolts. The spring is attached to the body so the body essentially hangs from the rear wheels. The farther the nut is from the upper wheel mount the lower the body hangs.
Measure the separatsion distance from the top of the rear spring to the bottom of the wheel mount with the stock setup. Add the amount you want to lower the rear and that's the new separation distance.
After you lower the rear the desired amount, drive the car a short distance before you measure the new ride height as the wheels will be tilted just after you remove the jacks and driving the car will allow them to come back to their normal camber setting.
