Look at the pieces circled. It looks like those should have something connected to them. Should they? What should be connected there? And what are they?

Those lines were meant to prevent icing in the throttle body under cold humid conditions. One hose comes from the front of the intake manifold and the other goes to the heater.
I have never heard of anybody experiencing icing and many people remove the hoses and connect them together (known as a "throttle body bypass") under the impression that cooler air entering the engine will result in more horsepower. Personally, I think that given how hot the metal parts of the intake system get that there is minimal gain. My hoses are still intact.
The internal water passages of the throttle body don't connect to anything critical. If you're worried about spiders crawling in there then plug the holes, but there is no real reason to do that.
The other reason people do the bypass is for the ease of TB removal. I've had my TB off many times and is very nice not to have to mess with coolant lines.
