I have an 89 6 speed that is making a very loud whining noise in all gears except 4. Also within the last day there has been a light rumble, like rumbling rocks, that is prevalent in first and second...I have parked the car until the I can figure out the problem.

the whining noise is normal on the zf tranny. I have it in 1,2,3 then its gone in 4th. But if the sound has increased, you better check the oil in the tranny.

Every ZF needs a yearly clutch bleed and fresh lube. Do this before anything. Search the last couple of day's posts and you'll see a few threads about which lube to use .
I have had the fluid changed, and it is still having the issue. Your friends idea may be right.

then the transmission alignment is off slightly causing the input bearing
to whine. Check front mating surface of transmission for high spots
then check the bell housing mating surface for any distortions throughout.
It only takes a 2mm burr on the front matting surface to cause such a
condition.
I usually find these burr or bump conditions to be caused by improper
procedures of the tech when they try to pry the transmission at the mating
surface when attempting to line up and insert the 4 drive beam attachment
bolts. An alignment leverage bar (Phillips screwdriver) should be used is the bolt hole still vacant when fitting the first bolt on each end. The use of floor jacks to manipulate the angles of the transmission and differential will make the job much easier.
So my friends idea that it is the throw out bearing is incorrect? this does not sound like any normal noise.
Your friend might be right, but the ZF isn't a standard 4 speed Muncie gear box, it makes different noise than most folks are used to. Before spending loads of money and time, why not give it a good servicing (cost is less than $50) and see if it helps. It can't hurt :)
I live in a small town, but it has the basic "chain shops". where would i go to get this kind of service on a specialty trans like this. Should i seek out one of the small tranny shops in my town? I imagine wherever i go to make sure they use the right lube.
Get some lube and take it to a trans shop. It's not to hard to empty, but you'll need a pump to refill it. I use the Castrol, comes from BMW dealers. Do you have a Chevy dealer nearby? If so, have them refill it and bleed the clutch.
