I am having issues trying to figure out how to disable the alarm, I know how to reset it if it goes off by locking the passenger door then unlocking it. But I do not own the clicker for the car, and when ever I use the power locks to lock the car, then come back and use a key to unlock it, I trip the alarm.

My question is, how do I disable it?
There was never a "clicker" for your alarm. Is your alarm still the factory OR has there been an after-market alarm added to it. You mention "clicker" and that's a bit of a "curve"! Do you have the owners manual and the FSM? If it's a factory system and not modified you've got all of the correct information and just need to apply it.

If it's after-market - all bets are off!
It's OEM, but that means when ever I want to enter with it enabled, I have to unlock the passenger side door?

You somewhat hint that it needs the switch in the drivers door or that's where I'd certainly start! From '87 until end of production there's a switch on the key cylinder in each door that activates and deactivates the theft deterrent.
Here's an image for the right side and the left is similar (NOT THE SAME). Don't buy from this "BANDIT" but I don't mind using his image:
