I removed mine down to the air pump, no need to cap.
when I got my car it was all stock except for true dual exhaust. The previous owner left the pipe there and hose clamped it against the side of the new exhaust pipe with the end left open. He had it that way for years.

Mine is the exact same way. No problems with it that way at all.
