Me and another forum member put the new regulator in. We thought we had it perfectly aligned, until you 1. put the door panel on and 2. roll the window up from the inside. if the window is rolled up all the way and you shut it without the panel on, it will align great. it's the in and out. it's stays aligned out.
I have tried messing with the angle of the stop, the regulator tilt, the guide tilt...nothing works.

See the image from my shop manual, i know it is for an 85 but all C4 corvettes have the guide bracket (circled) that the window regulator will slide into.
There are two bolts at a slight angle for the upper limit travel, there is one bolt inside the door that a socket will fit to adjust the angle of the glass to the A pillar and targa top.
You can try loosening it, with the door closed and then tighten.
The top of the glass should just touch the A pillar and targa roof on the first click when you partially close the door.
The guide bracket has a scissor like effect, that one bolt that can only be accessed inside the door.
You have to do this by trail and error and make sure the regulator moves into the guide (circled) bracket.
