Default 1996 C4 LT1 runs rough

After engine rebuild the car ran beautifully. We were tinkering with logging for a programmer and engine temp got away from us resulting in a small 'head gasket' leak around #7 (head checked out by machine shop) The engine still purred like a tiger.

The guy doing the tune advised us to block off the EGR ports and programmed to turn off EGR so I

After replacing the head the engine runs rough (particularly at idle). While removing the head we blocked off EGR per recommendation.

Strange diagnostics: We decided to do a spark test on each cylinder followed by compression followed by fuel pressure. We removed the fuel pump fuse and fuses to each injector bank but when we cranked the engine it started up. We checked we go the right fuses about a dozen time. How would it be possible for the engine to start with injectors turned off??

BTW: It has a brand new MSD optispark and it ran beautifully before replacing head.

Although the programmer said he disabled EGR we got an error code. As a workaround we plugged the electronic part of the EGR that sits on top of intake with vacuum hoses to EGR.

Questions: 1) how can auto run with fuel and injectors turned off? Is this something to do with EGR removal??

2) Will the absence of EGR cause the car to run rough??
