Default Trans out/in now shifter boot alignment problems

I have a 91 ZR1 with about 85k on it. A couple of weeks ago I had the trans out for an inspection, replaced the dual mass, new clutch, pressure plate... the whole shebang. The trans runs perfect and the car is really squared away. I had a shop do the work that I have trusted for years.

When I got it back I noticed that when in 1st and 2nd gear, the shift **** hits the side of the center console and "rubs" enough to move the console cover enough to move it over about 1/8ish of an inch while in first and second gear. Obviously the rest of the gears are fine.

I've had the cover off a couple of time for inspection. It seems the rubber boot (not the decorative leather one) insulator is hitting. I've tried to "squish" the boot with some zip ties and that seemed to help a bit but did not solve the problem. This of course masks the problem and I'd like to get to root

Has anyone else had this happen and was able to fix it? What there an installation alignment issue (Trans raised, lowered, left or right) which causes the shifter to move? The simple answer is "take it back" but I'm curious and want to fix this one on my own.

Thanks for your help!

Have you confirmed ZF 'fit' to the tunnel/floor? These are thought to be 'desired'!

They probably torqued the c beam back in without all four wheels on the ground. Put all four wheels on ramps level, back off all 4 c beam bolts and use a short piece of a 2x4 to push it to the passenger side slightly while a buddy torques the bolts back in. Ran into the same thing when I had my engine and trans out of my 91 l98 c4
