Yep. You have an electrical system fault. Somewhere in the system, the CCM is monitoring a circuit and not seeing an expected current draw or voltage drop.
Do you have an aftermarket stereo system?
If not, read your CCM codes.
Go under your dash panel on the driver's side. Get a short, stiff length of wire and bend it into a U shape. Find the ALDL link, a black cable connector under the dash over the gas pedal (LT1 cars).
Stick one end of the U wire into terminal A. (Uppermost/rightmost) Stick the other end into terminal G (Lowermost/leftmost). Put the key in the ignition and turn the key to RUN but do not start.
The fans will come on.
Then the LCD screen will start displaying stored fault codes where the speedometer display usually is. Write the codes down and report back.

if so, try this:
If "SYS" is displayed in the LCD section of the instrument panel cluster after the customer installs a new stereo, he will need to do the following:
1. Buy (2) 1 kilo-ohm 1/2 Watt resistors. [Radio Shack part # 271-023. They sell them as a 2-pack for 29 cents.]
2. Disconnect the negative battery cable.
3. Remove the receiver.
4. Connect one end of both resistors to ignition power. (Yellow wire in the car.)
5. Connect the other end of one resistor to the purple/white wire in the car.
6. Connect the other end of the second resistor to the grey/black wire in the car.
7. Cover all connections and completely cover the resistors.
8. Reconnect the negative battery cable.
You are being informed that a DTC (diagnostic trouble code)-setting malfunction has been detected by the CCM (central control module). You are correct about the frequency, as the "SYS" indicator will flash 3 times every 15 seconds. If a malfunction does not recur within 100 ignition cycles, the CCM will automatically clear the DTC. If the warning continues, you should access the code(s) through the Data Link Connector.
TedO - "SYS" flashing is a common sign of a battery that is getting ready to die. My car did the same thing when the battery died.
Since you are already swapping the battery, I would complete that before pulling codes, etc as there is a high probability the battery will fix it.

I left my aux lights on one morning (dark when I leave, but light when I get to work). Got the car jumped and then had the "SYS" flashing. Car runs fine and just waiting for the 100 starts to clear it away. I could just unplug the batt for 30 seconds, but why lose my station presets. :D
