I just though of something I should of mensionned.....
If your washing your car with HARD water, STOP, most hard water will leave spots on your car and can actualy stain the paint.

If the spots are "raised", I'd be willing to bet it's tree sap. You might try some 3M general purpose adhesive remover, soak a rag with it, and hold it on the spots for an extended amount of time. If they've baked into the paint, it's going to take a bit of soaking before they dissolve.
