youre right, it never liked scanners much, but interestingly enough the scanner works if i leave a wire jumping the A and B pins and put the scanner plug in OVER the wire

So it only does this when cold, not after warm-up. Can you use the scanner to confirm the engine parameters are within bounds? Maybe try unplugging the cold start injector, see if that helps with the cold stumble. It can only be one of 3 thrings as we know, fuel, spark or air. I'd venture a guess that the cold start is dumping too much fuel in and bogging the engine. Just a guess though.
I would start the car cold, with a timing light hooked up.Watch the timing stay fixed as you rev the motor up..Keep doing this and see how long it takes before the timing advances when you rev the motor-this is now outta cold operation and is ready to go..Sometimes they stay in cold mode too long due to thermos,w/p , etc..You could definatly have a thermosensor going bad telling the computer to stay in warmup too long.Never trust the computer.
Its also quick easy and almost free to do, but i would remove and FULLY clean the throttle body.If your still wanting to go further,unplug the cold start injector and see how it acts..At this point also another free (but pain in the ****) is to remove,torch with propane,and reinstall the o2 sensors.DONT use ANY chemicals on it, just heat it up till it almost glows(like 10secs) at a time, then wipe off with a clean rag..Youd be suprised the difference..
