Well I can not help you, I ran a similar thread a few months ago. But if you do it I would be interested in the final outcome. I am thinking about buying a Z06 and having an A4 put in. musicc130@aol.com

I did do the A4 conversion, the mechanical part wasn't bad at all but be prepared to replace both the engine harness and the tranny harness. It's best to get the harness's from a same year car since GM changed a few of the plugs that have to plug to the new harness. I bought all the conversion parts from an 04 and found out the hard way they changed, but once I got the harness's from a 99 everything went pretty easy. You do have to send in your pcm and get it re-flashed with a vin from an auto, then you can tune it for your set-up.
The conversion seems like a big deal but after you sell the 6 speed stuff its almost a break-even deal. I went with a Rodney transmission, and my best ever time before was a 10.80, first time at the track after the A4 with no other changes the car went 10.24, and I'm still learning how to launch it.

What does the engine harness look like? i have the one that runs above the torque tube....If i get the two of them would it be plug and play from there?

If they are both from the same year as your car it would be plug and play. I had to buy a 99 set or I would have had to cut and splice some connectors and I didn't want to go that route.
