i wouldnt drill them, that would be a waste of time.
you can remove both sides, but the passenger side has a computer located right underneath it.
i have read that the computer is watertight and sealed and it should be no problem to go without the cover.
i didnt remove it was because i dont think it really provides access to remove heat on the passenger side because it is sealed off by the battery surround and would only vent the battery area. the drivers side has an open path to the engine bay.
i did remove the driver side cover and after driving it and parking in the garage i could definately feel the heat coming out of the vent.
it is a very worthwile and functional mod. just be sure to get the cove screen covers.

This was one of the first mods I performed on my C5. And, I did so knowing that I could have more air coming in through the now fully opened fog light insert sections above shroud, at speed, to my dual cone cold air intake for improved breathing. No trouble codes.
Also, JD, (above post), I am freaking proud of you, good buddy. Frankly, opening the side front fender cove vents is very helpful for reducing engine bay temps. And, I have had mine out for three years, having driven in some rather heavy winter season rain, with no unusual incidents, leaks, trouble codes, or, problems.
cool...sounds quite interesting. You know, you could always just have a set of short tube headers running out the 'cove holes'....get some flames goin....
