Default Supertuner questions

I got the call this morning from the shop telling me that my handheld supertuner was ready to pick up. I picked it up after work and I have the performance program up and running on the car now. I just had some questions.
It changed a bunch of options that I can reverse but I decided to leave for now. The only thing troubling me is whether any of these options will have a negative effect on my car.Here are some of them:
1. Shift Point changes
2. Shift Pressure changes (and what exactly is this?)
3. Fan turn on temp.
4. Rev limiter.

Again, I can revert to stock settings for any of the above. I took the car for a spin after uploading the performance program on the car and noticed a definite increase in power. However, I did not like how the gears changed (it's an automatic). It wasn't as fluid as the stock setting. It had a feeling like someone was holding the clutch in a bit on a manual transmission while pressing on the gas pedal a bit before a gear change. I don't know, it just seemed a bit stiff. Which of the three things would cause this, shift point, shift pressure, or rev limiter? If I change these settings back to stock, would it defeat the purpose of having a handheld, or does the program do more than just change these options? So again, my questions are:
1. Will these options effect my car negatively at all?
2. If I change these options to stock, will it defeat the purpose of having the tuner? It looks like these are just added "bonuses" to what the program is really intended to do.

shift pressure is the force with which the car ghanges up in gears. Mine is configured so that the harder I hit the gas, the stiffer the shift will be. If i drive like a mellow man the car shifts less stiffly.
