I just picked up a used set of headers, and I'm kinda clueless as to which gasket to use. Can anyone give me some good idea's? I want one that wont leak, and is probably reusable.
The GM F-body LS1 round port metal layer gaskets are what I used, based on other's recommendations. They are much superior to the fiber gaskets that usually come with header kits.
GM part # on those is 12558573 They were $12ea and in-stock at my local dealer.
The stock manifold bolts are fine to use. There are special locking ones out there, but in 40k miles, I've not had any problems with the stock bolts loosening.

is there a difference between LS1 and LS6 heads? (i have ls6)

As far as header fitment, no difference.
If you get the LS6 gaskets, they will have oval ports, and the headers have round ports, so this is why the older round port LS1 gaskets are preferable to use with headers.
I don't believe there is any other difference other than the port shape.
