Starting 2002 they bumped the car to 405HP (from 385 in 2001, the first year).
FYI in 2004 they revised the shocks and all the cars got steel shift forks - at some point in 2003 the cars started getting the steel shift forks as well (I believe my car has them, but there was only an estimated VIN# for this).
Also in mid '03 - all of '04, the fuel system changed over to the same FFS setup the C6 uses - the only downside is for super high HP (mainly FI setups) it requires conversion over to the older system (several kits and also you can DIY your own).
Lots of small, incremental changes/improvements, but nothing super major!
I have a 2003 50th MY Z06 and I love it. BTW only MY Z06's come with the 405hp. Just buy it... you won't regret it.
I live right down the road from a Ferrari dealership... The other day I passed a Ferrari on a test drive... They caught up to me and rolled down their window and gave me the !!! These are great cars!!
I wouldn't blow off the 2001's, the 20 horse jump is really meaningless unless you plan on keeping the car bone stock(none of us do)!
Yeah, no kidding! Especially with the larger increment in saving as a previous poster indicated.
Heck, a clean 01 might be the deal of the century. When you add headers (and you will ) you lose the two "pup cats" which apparently is ~8-10HP right there! (the other difference is a mild cam change).
Then add some nice '04 Z06 shocks or even some Bilstein Sports (~$300-350 or so for either) and you're basically up to (if not exceeding) an 02-03 spec.
Heck if the difference really is $4K you could do headers, a nice MS3 cam, tuning and some shocks for about that amount and have a better handling MUCH faster Z06 for the same price as as '02!!
Plus if you're a fan of white, in 01 only it was available on the Z06 (if you can score a White/ModRed combo, it's fricken sweet!)
You know what always amazes me when you get a bunch of MY Vette pictures in a thread? It's the incredible variations of yellow that it produces under different environments.
I mean look at my avatar and meadowz06's just above me, same color but in those two lighting situations, looks totally different!
I am with all you yellow belleys. You don't want yellow it attracts Bees... and birds... and the women that your parents told you about the birds and bees for. BTW I also have a MY Z06. And mod red.

I work at a Chevy dealer and having my auction guy buy a c5 z06 for me...
what was the year that they upped the hp? what years to avoid?
I want the one with 405hp.
Anything else I should tell him about?
I will be getting one with low miles (25-30K) for about $25K is that a good deal?

No offense meant, but you say you work at a Chevy dealership and you are asking these questions here?? You're "auction guy" should know these cars inside and out and should have answered all these questions for you in about 30 seconds off the top of his head. Otherwise, he ain't worth cow dung. As for "low miles", depending on the year, 25 - 30K is not necessarily low miles. For most Z06s, it's about average, and probably high for the '04s. As for $25K, depending on the year, miles, condition, usage, service history, accident record, etc., $25K could be a steal, or you could be way over paying. It depends on the car. If your auction guy is worth his salt, he should be able to get you an excellent car at the lowest possible price. What that price is depends on so many variables that it's impossible to tell you whether a particular price is good or not without talking about a specific car including it's entire history.
