I have to tell you I have a bone stock 97 60,000 miles, auto and I ran a 13.20 a month or so ago. So it is possible you will be in the high 12's. I just did an x pipe, corsa cats, 160 thermostat, and blackwing I hope to be in the mid to high 12's next month when i go back to the track. oh and I also swithched to royal blue oil.
I hate to spoil but I have the hypertech programer (came with the car) an open element k&n style filter and the a&a exhaust mod and 3:15's I was putting down 2.0 60 foots and ran 13.9 @103 mph .
Get rid of the hypertech programer tune and you will probably do better. It is a POS and when I first got my car, it slowed me down. Get a real tune, you must be leaving some power out of the picture. Unless you are racing at a 5,000 plus density altitude, you should be running better, even dead stock.

I agree with LV Vette, I ran 13.67 stock A4 with 3.15s taking it easy on the car with a 2.1 60ft and a more retrictive European exhaust!
My Vette has a quietness pack on the exhaust for the European market!
I think I could get that down to 13.4 if I got a 2.0 second 60ft time

Hmmm...
I ran a relatively bone stock car (zip tie mod and magna flows) with the 3.15, no handheld tuners and a 13.1 in the 1/4 all day long. Maybe trying something else out will help.
