Ok, an after market air cleaner and coupler, and a cat back exhaust system and maybe even a MAF. You can take out $1500 to $2k easily. Besides sounding better what have I got for my money?

You've busted out some extra ponies (but not many). If you wanted to go further you've got a good baseline for the more high-dollar mods like heads/cam, LT's, high flow cats, intake and a tune. Residing in PA, I'm not sure how to go about that in CA but there are plenty of people on here that do.
I guess I'm wondering if the money wouldn't be better spent on maybe suspension or even a 3.90 rear end for my 2001 C5 6 speed. I get
performance,instant gratification and it's do able for less tha $2k and still maintain daily reliablity. I really don't like the shifter, will a C6 ZO6 bolt in without mod's. Brand new kit for less than $200!

You're right - those mods won't get you much in terms of HP. Gears won't either, but they will make the car respond better. California does make it difficult for performance bumps.

Long tube headers are really your only major restriction. You can do heads/cam setups, but some of the more aggressive cams will fail smog. Nearly all the FI kits (supercharger, twin turbo) are CARB approved though. The APS twin turbo uses its own manifolds so there is no need for LTs... it will pass smog. But these aren't really "budget".
But as far as minor upgrades... perhaps a gear swap would give you the most bang for your buck.
That opens up a new area of concern, if I go with a supercharger and really BLOW my budget then don't I really need the exhaust and intake sides to take advantage of what the Supercharger is gonna produce.

If you do a supercharger you won't be able to use a CAI. With the mods you have (especially living in Cali) I would suggest the biggest bang for the buck is a ratio change. 4.10 for a MN6/M12 car or 3.42 for an A4. East Coast installed my 4.10s and I'm very happy with the improvement in driveability and yes fuel economy.
