I'm confused...are you referring to removing it from the storage position on the front of the oem shifter or removing it once you're done using it for the neutral alignment?
I'm still confused...did you remove the alignment pin from the storage position slot on the front of the shifter and place it into the alignment hole during the R&R installation?
The pin usually has some knurling on it which helps keep it secure in the storage position slot on the front of the oem shifter.
If you never used it during the installation, then you've already gone past the need for it.

If the pin is so tight (assuming you actually used it for the installation to maintain neutral) that you can't remove it, it could be preloaded/jammed. You might need to loosen the four 1/4-20 mounting bolts slightly until the pin can be moved up and down freely. Then snug the mounting bolts back down to the correct torque and remove the pin.
hotwheels57 is correct with the statement concerning the alignment pin having to be free when pulling it up. You may experience shifting problems. I've done three and adjusted for a free and easy pin retraction. Cross my fingers for ya.
