1. Did you take the window completly out and start from scratch?
I've noticed that there is a distinct line that shows if the window moves(I'm using double-sided tape right now and as it looses stickiness, the window shifts and the line becomes visible. As it wears out, I just reapply the tape)
2. Can I do just the top, then bottom, then the sides?
3. If you don't remove the entire window, how can you insure that the surfaces are completly clean.
I used alcohol and Goo Gone to clean the glass, but wasn't sure if I was getting the surface of the fabric clean enough

I did this last month using Gorrilla Glue. It seems to be holding up well, no leaks or anything. However, that glue expands, which means I got an unsightly gap between the window in the top. I've decided to go ahead and get a replacement. After all, the rest of the top is faded and picked in places.
The first installer I talked to told me he had just installed a new top on a 2001 and another on a 2000 (pretty sure it was an '00, he could have said '02, though)? All within a week.
I guess whatever they used to seal in the rear window only lasts about eight years.
Anyway, to answer your questions...
1. My glass was in the same position yours is. Hanging by the bottom. There was no gap when I closed the top, so I figured it was supposed to be that way. Whoops.
Eventually the whole pane fell out!
It would have been easier to glue the window while it was still in place. Be warned, the bottom could also be a loose. Don't tug on the back glass or the whole thing could slide out.
2. I would glue it all at once. I think there is less chance of bunching.
3. Your glass will adhere to a plastic lip attached to the top. Just wipe it with alcohol.
I think this problem was exacerbated by how I put the top up. I would simply lift the top out of the trunk by grabbing it on the driver's side (like the owner's manual says!). That puts quite a bit of torque on the top.
As a matter of fact, I was putting the top up in this matter when I heard a crackling noise. That was the glue giving way. The top immediate fell away from the top. Adhesives simply don't do well when the material is twisted away from them.
I've found the top goes up faster and easier if I simply lean forward and grab the obvious handle in the middle of the top. Hopefully that will prevent wear and tear on my new top!
