Once in a while when going from 1st into 2nd gear from a stop, the shifter doesn't want to go in (almost like its locked out by the gate). If I go to 3rd, then back to 2nd, it will engage without a problem. Any ideas whats going on?

cags? does the cluster illuminate a 1-4 shift light?
East Donegal Twp in Lancaster County, about an hour NE from Gettysburg, halfway between Lancaster and Harrisburg.
I never noticed a 1-4 illumination but I could be wrong. I'm assuming this will come up on the HUD? Was the skip shift eliminator not installed on my car? Can I tell? I only have this problem going from 1st to 2nd and I'd say I always shift at about the same RPM...sometimes with no trouble, I'd say it happens once out of 25 times.

CAGS locks out 3rd and 2nd, so that is not likely the problem.
I have problems going to 2nd sometimes if I shift at a low RPM, and too slowly. A little higher RPM and quicker on the shifter and never a problem.
Even with CAGS bypassed, the dash light will still come on, so that is not a good test of whether the system has been bypassed.
IF something is wrong in the transmission, it could be the synchronizers are not working.
Changing transmission fluid "might" help.

Happens to me when trans. fluids are cold and/or with slow granny shift. Warm fluid, a little RPM and good fluid are a start towards "happy" synchros !!~

True, but if you play around going for 2nd for a second or two, by the time you get to 3rd you will have probably gotten out of the CAGS rpm range.
Also, the plug and play CAGS eliminators leave the illuminated light on, but I beleive the illumination can even be tuned out if done by HPT/EFIlive etc. though I may be wrong.

yup with a tune it all can be tuned out light included
