Engine check light

Default Engine check light

So first of all.. i have a vert 2000 and i changed the H-pipe to magnaflow with high flow cats (just because the original cats went bad) and since i was doing that i put the z06 cat back. So far nothing wrong
But since i did that some times my engine check light pops and stay on for a while... then off for a while.. then on again... I have no problem with the light so the question is.
My friend told me that some cars when have the engine check light on change their fuel mapping to a "safe mode" and that makes you loose peprformance. Is that true? Does it happen to the vetts? or is all that just a legend..
