Window issue
When I shut the door with the window half down it is a loud thud and the window appears to shake. Is there something that holds the window in the center of the door? Like a track or something?

I would pull the rubber plugs in the bottom of the door, and look for loose window regulator bolts.
If nothing is obvious, you may need to pull the door panel and check the clamps that hold the glass, or look for anything else that does not look right when you operate the window.
