I had mine fixed for under 800. Its not a big deal, I even had someone scrape over a speed hump at one point 
The painter fixed it with them on the car, you'd never know now. Looks great.
The ONLY reason the quote is that high is because it sounds like you want to have them removed and replaced with new rocker panels, they have to be cut out, re-glued, and blended in with the door jams etc. Its way cheaper if you just have them sand off the under-side paint and do it that way with them on the car.
After fixing them, make sure you invest in the rocker-savers, its cheap insurance for the real-world and a C5.
