If you didn't know I'd take it back and offer them a chance to avoid answering "official" questions about why the car doesn't match the VIN.
If you did know you are probably SOL. Finding electrical problems derived from a conversion like this might take about five minutes of you may never find the problem. I've never done a conversion like this but it is possible that it isn't an electrical problem. Wouldn't the computer need to be reflashed and told to look for the clutch sensor?

This will make it easier for us to help you.
Having 12 codes on the DIC does not mean a lot as they could be codes that occured in the past and denoted by "H" at the end of the code.
A typical vehicle inspection will not pick up on past codes only current codes if they are specific to the inspection process, emissions, etc ...
The conversion of an automatuc to a six speed is not that difficult and requires very little wiring work depending on the method used to the conversion.
Here is the wiring info:
Transmission Conversion Wiring
Crank Sensor
Purple & Yellow wire from crank sensor (clutch pedal) C146.
• Yellow to C146 (Position “C”)
• Purple to C146 (Position “D”)
Back Up Lights
Working, no additional connections needed
Cruise Control
From cruise control switch on clutch pedal
• Gray wire from switch to C102 (Position “E”)
• Gray Wire from C150 (Position “S”) to C102 (Position “E”)
• Gray Wire from (PCM-Blue / Position #35) to C150 (Position “S”)
Short Cut From Switch To C102 / C102 to PCM Blue / Pin #35. Pink Wire to Ignition (Pink)Wire.
Reverse Lock-Out
Located in engine compartment by battery
C142 Position “T” (Light Green Wire) to PCM RED / Pin #44)
C140 Position “E” (Pink Wire)
Skip Shift
Pink Wire (C140 Position “E”) Pink Wire (C140 Position “E”) to Fuse 19 (F2 / C3)
Gray Wire (C142 Position “A”) to PCM BLUE pin # 79

Not a big deal to sort this out just check out the post above.
After this is done would the car be worth keeping or get rid of it and get another that hsa not gone throught so much frankinstien work.

As I said: There is NOTHING in the VIN that identifies tranmission type.
