'99 has wagon wheels and a key tumbler on the passenger door.
'00 has spoke wheels and no key tumbler on passenger door.
According to the Corvette Black Book, besides the above mentioned changes the 2000 had a refined F45 system, tension in the spring that located the shifter between the first-second and fifth-sixth gear gate was increased for better sense of gear location and selection (also interim 99s), a couple of wheatherstripping seals were changed, angle of seat belt latch plates changed for easier buckling, improved Dual Climate Control and improved seat materials and construction (also on some later 99s).
The F45 suspension is probably the least desirable suspension option. Expensive to replace, and if you pull a hole shot, it will wheel hop like crazy. However; I would not let that deter me from buying the car. C6 Z06 shocks, and C5 Z06 sway bars would be a big improvement for either car and are reasonably priced. (assuming the other car has the base suspension). If you wanted to go a step further, you could look for a used set of C5 Z06 springs. Of course there are more expensive options, but this would be a good next level mod.
The 2000 may have pupcats on the exhaust depending where the car originally came from.
You did not mention what the two cars are selling for. Add the price of new wheels to the '99 if you plan to replace them, and then pick the one you like best. 25K less miles vs a year newer, is probably about a toss up, if they are close in price.
Edit: If you did replace the F45 you would also need to have the F45 option programmed out, or install shock sims (10 ohm 25 watt resistors, if I remember correctly)

Well it would have been a very short uninformative thread, if everyone just said No, and moved on wouldn't it. I guess noting the cost of the key fob must qualify as a major difference since you chose to mention that.
