For in-town zip you would feel more from the gears. You could also just drive in a lower gear and get the same effect (exception being 1st, obviously )
headers and x-pipe will yield higher rpm power and torque with less noticable gains in the lower rpm's.
dont know many MN6's who have gone to diff gears. C5' autos (which I believe have 3.42 gear if I am not mistaken) reap better benefits with a higher gearing package.

M6's have 3.42 ratio
A4's have 2.73 or 3.08 (performance option) if I recall. Sorry, I don't research automatic specs often.
My M6 with stock 3.42's does very well, but a set of 4.10's may be in the future. I like to keep the rpm's up

The mechanical advantage given to you with a 3.90 diff would make the car feel as though it had picked up 40hp, and so would a good LT headers system. Depends on which way you want to go. I believe the headers with a tune would show its most gains in mid to higher rpm, the 3.90 diff gives you its advantage everywhere. If you later chose more NA mods the 3.90 diff would amplify the later mods.
My challenger has 3.92 rear axle and 1st gear is essentially unusable. 2nd feels like first and I can take off in 3rd if I want to.
Maybe the 6 speed transmission is different in the Dodge but I don't think it would feel right in the Vette.
First gear is pretty low anyway, so you have to shift to second alot sooner with 4.10s. I went to 4.10s from stock 3.23s in my '01 Cobra, and hated it. With drag radials, it may have been better, but you just end up spinning street tires. 3.42 is a nice compromise for most people on the street.

My black car has LT's, intake and tune. I have changed my trans to a RPM Level V configured as an M12 (Z06), along with 3.90's.
Totally different car now. Much more SOTP quickness with the closer and lower ratio gears in the trans and the 3.90 final drive ratio.
The end result is I am running about 500 rpm higher in each gear, and now 6th gear is a driveable usable gear. If I want to pass when in 6th, no more downshifts needed unless I need to get around something fast.
I'm sure my mileage has suffered a couple of mpg or so, but honestly that wasn't a big concern. The gears in 1st, 2nd and 3rd are much closer together now. Once I get about 500 miles on the trans (at about 350 now), I'll change the fluid again and I'll feel it's broken in sufficiently to open it up a little. Up until now, I've had to hold back.....

I guess it depends on what is expected. I am doing a cam swap on my MN6 3.42 coupe in the morning. Already have LT headers, Vararam B2 and Corsa CB.
Maybe I should say WE are doing the swap. Monday and new dyno tune on the same Mustang unit my stock coupe ran, then headers and tune ran on. Cam specs 228/230 .585 .588 113 LSA, new springs as well.
The most ZIP would be achieved from the gears w/o a doubt. The headers/x-pipe will require a tune also and you may pick up 35-40 horsepower but the rear gear will FEEL like you picked up 50-75...you'll actually get to use 6th gear also
