Well another problem I found out about after coming from the body shop (4th problem since after body shop) is that when my driver side window is rolled all the way up it will make clicking/ticking sound when rolling down. Now if I roll it up 1/3rd, 1/2, 2/3rd, 3/4, etc it wont make the clicking noise. Only when its fully in the up position closed. What could cause this problem, dust, metal shavings, debris, etc? I'm lost on this. I know they had my door off for repairs and paint, but heck. I am starting to hear that your car is never the same when coming back from body shops. Always small problems here and there that just tick you off. Also I don't think they realigned my passenger side door correctly as I have a HUGE air leak now.
Probably the cable of the window regulator is frayed. Eventually it will get bad enough that your window will get stuck, probably while open since you seem to have the problem when it goes all the way down. You can pull the door panel and then pry back the black tarp like panel to get a better view of the cable. If that's the problem it's best to order the whole unit (with the little motor and everything). They can be kind of expensive new but if you go used you run the chance of it failing again sooner than later.
I bought a used one for pretty cheap. It doesn't take long to replace and is uncomplicated. It was one of the first things I did when I bought my Vette.

I will have to check that out this weekend as thats the only time I have to mess with it. Is it a coincidence that it happen after body shop messed with it or its something they did that could of caused it. It does only make the clicking when the window is all the way up. If cracked about 1" down it doesnt do it. Just a strange and annoying problem. I'll have to check that out (link) but the pictures have been removed. anyway to get them back up?
Took door panel off and just kind tugged/pulled on some things and it seemed to have stopped making the noise halfway. Can't really see anything frayed though.
I've got a similar situation. Ever since my mechanic replaced my driver side window motor, my window will make a clunk sound once it gets about 2/3 on its way CLOSED. Going down is not a problem.
