I'd say black, unless you are planning to add more exterior carbon in the future like a splitter, side skirts, etc.

The only carbon fiber I have is the hood and rear spoiler. Both of which only have a smidge exposed. So yeah I just can't decide if the rear brake ducts and rear splash guards would look good or not. If I didn't have so much black I guess it might be easier

In that case, they will probably look good in carbon, at least the splash guards. The brake ducts are tough, you have to get the real replacement ones and not those covers I see at car shows with the hug gaps. 
I also think there is a way to install the covers, but install them flush by actually replacing the outer part of the ducts, remember seeing a post about that once.
