also my 2nd gear is grinding is it a good idea to upgrade to a zo6 trans?

1st of all what is a dr. phil tune? never heard of it???
and to swap out to a Z06 trans are you staying with a c5 which would be a direct swap IIRC you may need the 3 rib z06 diff ? or are you planning on going to a c6 Z06 trans which would be a lot more involved..

I would just have your's rebuilt
the tuners name is dr.phil sorry about that and yes staying with stock rear end and from the research I've done it should just bolt on
would it be a good idea to put a fast intake?if so which one?
Being that you're having trans problems and have stock internals I would say no...the ls6 is plenty good for what you have and not worth the slight horsepower/price trade off I probably wouldn't upgrade to a fast until my car was mechanically perfect I had lots of disposable income and I was trying to eek out every last bit of power
