If you're racing, or driving at high speeds for a 'long' distance, the trans oil overheats, and you get the warning. As far as I know, there's no way to read the temp until the warning occurs. Two thoughts...
1. I would sue them BLIND if they tried to void my powertrain warranty because I installed a cooler on the tranny. Go for actual damages of the warranty repair and punitive damages for trying to wield their power as a large corporation to break clearly written federal law which REQUIRES them to honor your warrany unless they can prove an aftermarket part CAUSED a breakage. EVEN THEN, the REST OF THE WARRANTY MUST remain intact.
2. That said, I'd remove the cooler before taking it in for any powertrain warrany in order to save myself the hassle.
Non-emission warranties are covered by the federal government's Magnuson-Moss Warranty Act, wich basically says that unless a manufacturer gives the purchaser a part, the said manufacturer cannot make the use of its parts mandatory to maintain warranty compliance. In other words, parts is parts, regardless of their intention or origin.
If you have trouble with the dealer on the local level, point out these federal regulations. Then go "up the chain" as required to achieve problem resolution--from dealer, to factory Zone Office, to the OEM manufacturer's 800- number
