Here's the deal. The car sat for an extended period and the batter died. No biggie. I get everything up and running again but I gotta go through emissions before I can get it registered. The problem is that I can't get two of the systems (evap and secondary air) to come into a running state. I've put almost 500 miles on the car, all of it with less that 3/4 tank of gas. Any thoughts as to how to get these system to turn on?
I had a problem with two not ready and went to my tuner and he made them ready. All set now, you can probably do the same. I had driven hundreds of miles also and they wouldn't reset to ready.

It probably needs to complete a full drive cycle. Below is the cycle requirements for a BMW but using this has worked for all my other cars. Save you a trip to a tuner if it works. Step one needs to be done after the car has sat overnight.
It can take nearly forever to get the evap readiness to set, as it requires some precise combinations of fuel-tank level and ambient temps...that's the bad news. The good news is, even in California, which has some of the most **** smog tests on the planet, it will pass if that's the only one not set.
The secondary air readiness usually sets within two cold starts of being reset. If it doesn't, it's because of a pending code such as P0492 (for '04s, P0416 for earlier, I think), the infamous sticky check-valve problem. Pull your codes using the DIC (not a scan tool) to check for that: pending codes won't show at the OBD connector, but will show on the DIC readout.
I had exactly the same issue last year, with the same two items. Disconnected the battery while replacing headlight motor gears. A couple of months later, car failed emissions. Took me over 1000 miles to get them to reset. Did the GM driving cycle at least 10 times without any result. If you tuner can reset them, by all means go that route.
