I'm almost ready to start modding my 01 Z. I've decided that I would like to keep the car N/A. What I'm truly going after is low end torque and as close to 500rwhp as possible.
I'm still in the learning process about mods, but I believe a stroker kit, heads, cam, intake, headers, exhaust, tune would get me around ~450-480rwhp (Thinking of going with an England Green Cam since I'm in the Houston area).
My real question is what should I expect with a 408 ci stroker kit? I know a lot of people go with 383, but I feel like a 408 would be better for my goals. Are there any cons to going with such a big displacement on an LS6?

For your stated usage and budget:
I would recommend that you consider buying the 525HP version of the Chevy LS3 "crate engine". It is a plug and play, AND it has a one year warranty...........
I've thought about an engine swap (LS7), but I would really like to stick with the LS6. I realize that I may be picking a more expensive route, but I just want to have a unique car that is customized to my likings.
In any case, what kind of drawbacks would I face going with a 408 rather than 383? Is the added cubes worth the drawbacks? Daily driving is not too much of a concern to me.

I think you would have to resleeve your LS6 in order to get it to 408ci. I don't know how much that would cost or if it is even worth it IMO. You could sell your LS6 and put that money towards a 402 LS2 or a 416 LS3. Both of those motors with the right heads and cam will get you the power you want.... I went with a NA(for now) 416 LS3 and couldn't be happier!

Agree! Not sure if a LS6 can be bored to a 4.0 bore (larger for 408). Would be very expensive. I have a 402 LS2 in my Z making north of 500 rwhp. Thought about pulling the LS6, put it on a shelf and finding a deal on a LS2? If you clean up the bore on a LS2 and a 4" crank, that would get you the 402. And yes, torque monsters. Making over 500 rwtq around 3200 rpm. Warning though, traction is a MAJOR issue. Link to the dyno graph.
Yes, the max we could do is a 383. Also to get to a 408 You have to go Iron block, the ls2 can't be bored out to a 408 only a 402. I agree with others, its easier to hit the 500 with a 416, stock ls3 heads, stock ls3 intake and a cam
You don't even need a 416 for 500 RWHP, LS3's have been hitting those numbers with bolt on's and a cam since the last half of 2007. Hell, even forged 346's can do that with good heads and big bump stick.
