Looking for some advise here. I installed mine today, and the upper right bolt didn't fully align, I tightened it down and it's holding well. However I'm sure that it was me that didn't install correctly. Everything else went well, do you all have tips as to how to remedy this?

Chase the thread with a tap or just add washer if the bolt is long enough.
Try this loosen that bolt up and make sure the shifter alignment pin is all the way down. You might have to loosen the rest of the bolts too to get the pin down

Weird problem. That part of the TMOD lower box is a factory C5/C6 part. It should fit unless there's something strangely wrong with the delrin inserts TMOD installed there.
My suggestion would be to take it out, and thread the bolt in by itself. If it doesn't thread in easily, then you found your problem and @helga203 's idea of chasing the threads with a tap applies.

Keep in mind this is a TMOD lower box. There's no receiving hole for a stock shifter's alignment pin.
I am uncertain if he means one of the 4 bolts holding the shifter to the tub, or one of the two holding the tub to the torque tube.
As stated, chase the thread to clean it up. Maybe some debris was in there. Other than that, were they all done in steps/sequence, or do you fully set each bolt one time as you rounded? Not typically necessary on these light parts but I like to go finger tight first on all four to get good alignment, then go in alternating sequence to set them. It it typically just part of my OCD.
