As I read the use of the pillow BIMBW, it is for when you put the top down to stop scratches and not when the top is up. I also do not like the flapping of the material when the top is up. But it is rare that I either have the top down or the AC on. If I was to try and fix the issue, I think I would investigate using Velcro to hold the material from flapping.
I had the same issue on my '99 vert until I replaced the elastic bands that tension the flap of material that lays on top of the tonneau when the top is up. When you drop your top, pause at the point where the back window is out of the way and you would release the tonneau. At this point the flap is visible and you can see the elastic bands that tension the material. Carefully cut the worn out elastic straps out, go to a sewing supply and get some elastic strap, carpet thread and a curved carpet needle. Sew one end of the elastic in place, stretch it, cut it to length and sew the other end in place. Now do the other side and make sure there is some tension on both straps when you are done. I actually used elastic that was twice the width of the original and folded it over to give additional tension when stretched. My flap has been behaving itself for a couple of years now.
Whether you decide to buy the pillow or not, check the transactions forum and see that the vendor you show in your link has been out of the CF for a long time due to complaints... You have been warned...
