What you have done to the car should not affect the 3rd brake light. I did the same mod to several of the C5s I had and did not have any problems. Do what jackthelad mentions and see where it leads you.

A quick p.s. to my above post - the center light is on a different circuit from the regular brake lights. Because the regular brake lights are also the turn signals, they draw power through the hazard switch/turn signal wiring. So, using LED bulbs in them will have no effect on the center brake light circuit.
