I had a similar issue. You can attempt to polish the scratch's out. Word of caution you can very easily remove the mirror coating (ask me how I know).
Oh boy, that doesn't sound good.. is it possible to replace just the mirrors and not housing etc.? and does replacing just the mirrors destroy the originality of the vehicle ? I want to keep it as OEM as possible the only thing I have changed is the stereo head unit for an aftermarket one. Other than that I do not want to to do anything that would destroy the value of it in the future because it was modified.

Mirrors are glass. I would check with an auto glass company and see what they think about refinishing the glass. Most likely it would be better to replace the glass if you can find the parts.

I called a local glass installer $89 to replace both sideview mirrors.
Now I just need to figure out how to fix the several small cut marks in the drivers side front pillar.

Thank you for the fair warning. I started out with a light cutting pad and Meguiars 101 that did nothing, stepped it up to a heavy cut pad little difference. I tried buffing it but I can't apply enough pressure to do anything and its vibrating the mirror too much so I stopped as I don't want to break any components in the mirror mechanism and motor. I also didnt want to strike the edge of the mirrors paint.
