While this might seem like an odd question here goes.
I'm planning a trip next summer. I would like to take both tops
(painted/acrylic) on the trip. There will probably times I'd like to
drive without a top. Has anyone ever stored both tops in the back
while traveling? How did you store/secure the 2nd top?

No way I would try and place both tops in the back at the same time. There is not a secure way to do it for one and as pewter99 mentions, chances of scratching or breaking the tops would be greatly enhanced.
You could always just take the transparent top and buy one of the aftermarket stick on headliners if you want to keep heat down.

any reason why??? seems like a pain in the *** not to mention a good way to potentially scratch one of the tops having them both back there
I don't see it as a PIA. I see it as the best of all the worlds. I have covers for both and a moving blanket to.put between. Looking for ways to secure them. I'd like the option to switch off. Without a top and acrylic doesn't make a lot of sense in the desert of Arizona in June(114 -119 degrees). Therefore painted top best. In cooler areas or night no top would be good. I like the acrylic top on not so hot days too. I'm doing about 5500 miles and two plus weeks. So I'd like to have those options available to me.
Understand your thought process about the benefits of both tops and the covers and moving pad should help protect them, but two tops will also significantly eat in to the storage space you will have for luggage for a two week trip.

So, NOT do this. Bungee cords are NOT going to stop that upper top that is bungeed down from sheering off the tops of your heads if you rear end someone.

I don't use bungee cords anywhere. IF i did this I would use 2 loading straps.
Leaning towards one of the easy install/remove cloth like headliners.
This will effectively turn your clear roof into a solid roof. I have a different design with my clear top that has been discontinued (you might find it for sale used, though) which gives you the best of both worlds.
The only drawback is the slight loss of headroom. I usually run my car with the liner in if I’m going to work so my interior doesn’t bake and then pull it out when I leave for the day if I don’t pull the roof.

They're ok. Like the solid roof look. And the quietness of the hardtop vs convert.
Unless you've ridden in a C5 convertible, you'll be pleasantly surprised at how quiet they are with the top up. The convertible top on the C5 is about as much a bullseye in its own right, as the LS1 engine is....
