03 black original convertible top in overall great condition gets whitesh marks here and there and minor creasing when put down. The trunk area is super clean. The top has been cleaned and conditioned with Ragg Top.
I carefully put it down but always get these marks.
What can I do to stop this problem?

My daily driver is a Wrangler JL that I have a soft top for. It's made of the exact same twill fabric as my '02 vert's top. I have Bestop's Twill Protectant for the Jeep and used it on the Vette as well. It cleans the top and basically makes water roll off the top like Rain-X does glass. It seems to significantly minimize the whitish marks, but they do still show up.
Still got original white vinyl top on my 1999, but will go with black fabric when replacing it, one of the reasons for not replacing it yet is Phoenix is so damned hot in summer, the white may help out a little, maybe absorb less heat.
I’ve owned 2 C5 convertibles & a C4; there’s no way to completely stop the noticeable crease spots besides not folding the top down. Not!
There are professional detailer’s trick’s which work really well at maintaining a new convertible look I was taught and told to be left as private that were passed to me so I’m obligated not to divulge but if someone wants to search, they’re probably out there. The guy who taught me is a real good person and I’d hate to blab and lose friends so try some detail forums

That product ( ^ Amazon) is for only faded color and depending on what the base additive is the sun can really blow out the color and you end up trying to get it off your top which can ruin the fabric Probably even make your creases more noticeable if you just throw it on.
Best and safest direction is to clean the fabric first.
Think of it like clothing. You don’t want to put anything on/in a dirty (slightly damaged) material. It’s better to clean the fabric by removing any dirt or chemical buildup then; try a conditioner or a restorer.
If you just put a color restorer on a top without a deep clean first, chances are a week later it will look like a caked up dirty pair of old crusty socks which generally fades even more noticeably and looks hella bad
