Hello, I'm new to the forum so hope I'm posting this in the right area. I found a 2001 z06 in Speedway white with the black interior. The owner had the rearend of the car painted flat black to match the rims on it. My question is since so few of these where made does it devalue the car with the rear being painted like it is?
If otherwise a nice z06, I would check with a couple body shops to see how much to repaint back to original color and talk to the seller for reduced price.

For all other C5s yes. But not the one you're looking at. The value of that one will go up because of the black paint.
The Corvette Racing Team cars had the rear of the cars painted black as I recall. It was pretty popular mod back in the C5 days. Wouldn't bother me a bit if the rest of the car checked out.
The C5R is painted black on the back. I think it looks sick. Personally I would only paint it black if I planned on adding a spoiler and other aero, which is a possibility for mine down the road ...It would help if you could post a few pictures of the car
What are your plans or goals for the car? If it’s just to have a fun car to drive, then does the paint matter? If you want a collector’s item then the damage has been done so you shouldn’t pay a premium for it.
You said it was painted to match the wheels. Are the wheels the original Alcoas that have been painted black or something aftermarket?
Originality is dead on this car so go all out and make it a Spec Corvette race car!
Or move on... to a different C5... Folks care about the design and you intend modifing the car? As noted earlier Know the history .... a black *** rear-end Corvette was particular to the Pratt Miller C5 race car back in the 90's.... It was very cool... and kicked *** particularly at Laguna Seca.
I've seen the car you are referring to advertised. It really looks like a pretty nice car overall, but the rear really does stand out. I kind of like it. You might be able to use it to negotiate a better deal. I like it when the lower portion of the rear is painted black, but I'm not sure about it all being black. You could always do the upper in yellow / black to match the C5R paint schemes and make a C5R tribute car. My stickered up Subaru always got a lot of compliments. My current DD Subie does not have graphics, and I'm kind of tempted to do them in matte black to be a bit more subtle.
Will these ever be all that collectable? If yes then pick it up and paint it back someday if you want. Or just keep as is, probably looks cool and different.

IMO, yes it devalues the car to an extent. But if the price is right, and the paintwork was done with quality in mind, then could be a cool mod which looks good.
If it is cheap enough then I wouldn't sweat the goofy paint treatment, that can be fixed fairly easily.
And, AFAIK, none of them came with flat black wheel centers so that is another consideration if you want it to look more original.
