It's pretty common. Happens as the top ages and settles lower and lower.
The top is adjustable but the easy adjustment didn't solve it for me. I have not loosened the three bolts on each side and fussed with it.
When closing either door on my 2004 C5 convertible the corner of the door window overlaps and stays on the conv. top.
I’m including two pictures, the first picture is how the window appears when closing the door normally.
The second picture is the result of my holding the conv. top up slightly allowing the window corner under the conv. top.

This happens to mine on the passenger side. I usually just put the top on with the windows down. But if the top is already on and someone opens and then closes the door with the window up, I get the overlap. However, if that does happen I just roll the window down a bit and then back up and it goes behind the top.
My ‘98 did that when I bought it 6 years ago. I can’t tell you how but I spent several tries at adjusting the window until I got it figured out. I guess I was lucky with my trial and error efforts.
